OMG, I KNOW, HE IS SO CUTE JKFKLGJDF In Brotherhood they make a reference to him being gay. He's telling Ezio about a portrait of a beautiful woman he's working on [The Mona Lisa] and it goes like this;

Ezio: Well, do not let beautiful women distract you from your designs.
Leonardo: Do not worry. Women are.. little distraction.
Ezio: .... I don't get it.
Leonardo: .... *backpat*
